fix(registry): make bootstrap install and validate safely - #20
The registry bootstrap targeted an old branch and omitted validator dependencies. Git repository-location environment variables are cleared before operations, and interrupted installs restore preserved dependencies. It now defaults to main, installs from the lockfile with dev dependencies and lifecycle scripts disabled, verifies origin, detects untracked files regardless of Git config, and checks target ancestry before changing branches. Clean behind branches may fast-forward. A newly fetched branch is created without upstream tracking; the bootstrap fetches its selected remote ref explicitly each run.
Before npm ci, any existing node_modules directory or symlink is moved to a uniquely named backup inside the writable Git metadata directory. On install failure the original is restored, and any partial install is retained separately. Successful runs retain the prior directory; backups may accumulate and should be reviewed before cleanup.
Validation
Disposable local Git repositories cover clean clone/reuse, hidden untracked files, divergence without branch switch, behind-branch update, ignored-file collision, successful branch switching, wrong origin, preservation, failed-install and SIGTERM restoration, inherited Git-variable isolation, and reuse beneath a non-writable parent.
The local isolated harness stubs registry execution; hosted workflow runs the real validator and tests installation under production/omit-dev environment settings.
Hosted checks and automated review must be refreshed for the current head.

Improvements
Repository bootstrapping now validates the selected branch and checkout before updating it, and preserves existing dependencies if installation fails.
Reusing a checkout can retrieve remote updates while rejecting dirty or diverged local changes.
Tests
Added automated coverage for bootstrap setup, updates, failure recovery, and invalid checkout conditions.
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.
The bootstrap script validates branch names and existing checkouts, fetches the selected branch, and installs dependencies while preserving existing node_modules. A new integration test checks bootstrap behavior and rejection of unsafe checkout states. The QA workflow runs the test and includes the relevant paths in its pull-request filter.
Changes: Registry validator bootstrap
Layer / File(s)
Summary
Validate and prepare the registry checkout docs/repositories/bootstrap-registry-validator.sh
The script defaults to main, validates branch names and existing checkout state, and fast-forwards only when the local branch is not ahead of or diverged from the remote. It backs up existing node_modules before npm ci and restores the backup if installation fails.
Test and schedule bootstrap validation tests/bootstrap-registry-validator.test.sh, .github/workflows/control-plane-qa.yml
The integration test checks dependency installation, preservation of local dependency edits, remote updates, branch switching, and rejection of unsafe checkout states. The QA workflow runs the test and includes docs/repositories/** and the test script in its pull-request path filter.
MelodicBloom/.github#18: Changes the registry schema and validator behavior used in the bootstrap flow.
Merge Risk: Low · previous review 4903c
Inherited Git settings can affect another checkout, and an interrupted install may require manual dependency restoration. The change is mergeable with these bounded risks understood.
Security architecture risk: Low · up to 4903c
The bootstrap adds useful checkout protections and disables dependency lifecycle scripts. The remaining risk is confined primarily to the selected local checkout: interruption or overlapping runs can leave dependencies partially installed or interfere with restoration. Previous dependencies remain manually recoverable when their backup was completed.
Retained concerns
Low · reliability · inferred: The newly introduced dependency replacement is not serialized or interruption-safe. After existing dependencies are moved aside, termination can leave the live checkout empty or partially installed without automatic restoration. Overlapping runs can move or restore each other’s dependency tree because unique backup names do not establish exclusive ownership of node_modules. This weakens rollback and failure containment, although completed backups remain available for manual recovery.
Security review details
Security Blast Radius
inferred — The directly affected mutable resources are the selected checkout, its Git refs and metadata, and its dependency tree, using the invoking process’s filesystem authority. The supplied relationships connect the bootstrap to its handoff and QA harness; they do not establish propagation to production services or other tenants.
Trust Boundaries and Controls
observed — Caller-selected repository, branch, and destination values feed Git operations. Existing checkouts must resolve to the requested root, report the configured origin, and have no tracked or untracked changes. Ancestry and no-overwrite-ignore checks constrain destructive updates. Origin equality is a consistency check, not authorization of repository content; execution of the selected checkout’s validator remains an existing trust assumption.
inferred — Disabling npm lifecycle scripts constrains installation-time execution but does not sandbox the subsequent validator. The test-only failure flag is consumed by the temporary npm stub; it is not a new production-bootstrap control or remote entrypoint.
Resilience and Maintainability Implications
inferred — Unique backup locations and explicit restore-error messages support manual recovery, but do not provide exclusive ownership or automatic recovery after termination. Ordinary failure exits before validation, which prevents this script from treating that incomplete installation as ready.
Hardening Proposals
proposed — Define exclusive ownership across checkout and dependency mutation, and track installation phases for interruption recovery. Recovery should account for any still-running installer before moving dependency trees. Document manual recovery and backup cleanup ownership, and validate interruption and overlapping-run scenarios.

Explanation
The title "fix(registry): make bootstrap install and validate safely" matches the main change. The PR hardens the registry bootstrap script. It defaults to main, verifies origin, detects untracked files, checks branch ancestry, and backs up and restores node_modules around npm ci. The title is specific and conventional, and it does not list files. The summary does not mention the workflow path-filter changes, but the title does not need to cover every detail.

Install the validator's development dependencies explicitly.
When the bootstrap inherits NODE_ENV=production or npm_config_omit=dev, npm ci can omit ajv and ajv-formats. The next command imports both packages and can fail before registry validation starts.

Review comment at @docs/repositories/bootstrap-registry-validator.sh at line 48:
Update the npm ci command in the validator bootstrap to explicitly include
development dependencies, ensuring ajv and ajv-formats are installed even when
production or omit-dev settings are inherited.
The stub checks only that the subcommand is ci. It records no arguments and does not check the flags. Removing --ignore-scripts from docs/repositories/bootstrap-registry-validator.sh:48 would leave this test passing, so the test does not protect the install contract that this PR states.

Update the npm stub in the test to record all arguments and assert that both
invocations use `ci` with `--ignore-scripts`. Preserve the existing assertion
that npm runs twice.

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.
Preserve existing node_modules contents.
The cleanliness check ignores node_modules, but npm ci removes its contents before installing dependencies. A reused checkout can therefore lose local dependency edits or linked packages without warning. The test stub does not reproduce this removal. (raw.githubusercontent.com)
Preserve the existing directory or require explicit consent before replacing it.

Cover ignored-file collisions on the fast-forward path.
The update case does not place an ignored file at the newly tracked upstream path. The collision case uses BRANCH=other, so it tests branch creation instead of merge --ff-only. Add a collision to the existing-branch update scenario and assert that the bootstrap fails while the ignored file remains unchanged.

Extend the existing-branch update scenario in the bootstrap registry validator
test to create an ignored local file at the upstream’s newly tracked path before
running the bootstrap. Assert that the fast-forward update fails and the ignored
file remains unchanged; keep this case on the existing branch so it exercises
the merge --ff-only path.
Add coverage for ignored-file collisions during fast-forward.
The current collision case exercises branch creation, not merge --ff-only. Add a remote path to main, create an ignored local file at that path, and assert that bootstrap fails while preserving the file. Remove the temporary file before the later other branch setup so that the rest of the fixture can switch branches.

Add a fast-forward collision case to the bootstrap registry validator test:
commit and push a new path to remote main, create an ignored local file at that
path, and run the validator with BRANCH=main. Assert that it fails, reports the
colliding path, and preserves the local file; remove that file before the later
other-branch setup.
