Step a snapshot source's clock to the host's before its gate reopens - #1355
snapshot create now sets the source VM's clock to the host's before it reopens the source's network gate, so a source whose clock the pause froze is not left behind the host.
What was wrong
On the arm64 nested (NV2) profile the Firecracker fork freezes the guest's counters while a VM is paused. The source was resumed, not stepped, so it came back behind the host by the pause: 1561 ms after a 1.6 s pause. chronyd then slewed it back at 83 ms/s, or stepped it when the lag was over 1 s.
The arm64 default profile keeps the clock running through a pause: 0 ms behind after the same 1.6 s pause, and after a plain snapshot. It was not affected.
src/commands/common.rs: every reopen after a pause, on Firecracker and Cloud Hypervisor, goes through resume_paused_source. It reads the host's clock and runs fc-agent --resume-snapshot-network --host-time-ns <ns>. The reopen after a failed prepare comes before any pause and passes no time. The one-shot's stderr is logged at debug on success, since the exec is the only place it goes.
fc-agent/src/snapshot_network.rs: resume_source_network takes chronyd offline (chronyc offline) while the gate still rejects its NTP polls, opens the gate, steps the clock, then brings chronyd back online and asks for a burst (now awaited; a spawned task died with the one-shot). chronyd has measured nothing since the resume, so it holds no correction for the lag, and a workload timer on CLOCK_REALTIME that the step expires reconnects through an open gate instead of into the gate's TCP reset. The source keeps its chronyd. A clone replaces its daemon (A restored clone replaces the snapshot's chronyd around its clock step #1353) because that daemon may have measured a lag before the snapshot.
fc-agent/src/bootplan.rs: advance_system_clock is the restore's set_system_clock that never steps back. The host's instant plus the time since the guest read it is a lower bound on the present, so a forward step only moves the clock toward the host's. A source whose clock kept running is left alone (instead of being set back by the exec's dispatch time), and so is a VM whose failed pause never happened.
CLAUDE.md: a short section under "SUSPENDING A VM DOES NOT DISTURB IT".
Pre-start snapshot: a run that is neither NV2 nor --gpu resumes its cold-booted source through the same create_snapshot_core, so it gets the step. NV2 and --gpu runs tear the source down and restore the snapshot, and the restore steps the clock.
The step lands short by the exec's dispatch time, which the guest cannot measure (2.4 ms in the run below).
Tests
test_source_clock_matches_the_host_after_snapshot_create (new, integration, tests/test_clone_restore_fixes.rs): cold-boots a nested-profile VM with --no-snapshot, waits until its clock agrees with the host's to 10 ms, snapshots it with the pause lengthened by 300 ms (host failpoint snapshot.post_save_pre_resume), then takes 20 host-bracketed samples. Without the fix it failed both tries, 867.4 ms and 843.6 ms behind. With it, the worst sample was 2.4 ms. The bracketed sampler is shared with test_clone_clock_matches_the_host_to_a_tenth_of_a_second. A first version on the default profile went red only through the boot lag (A cold-booted Firecracker VM starts with its clock about a second behind the host #1354) and passed without the fix on a cached restore, which is how the profile difference was found.
every_reopen_after_a_pause_sets_the_sources_clock (host, source order): after the pause in create_snapshot_core and create_snapshot_ch there is no bare --resume-snapshot-network and two resume_paused_source calls. On main's source the part after the pause holds two bare reopens in each function, so it fails there.
the_source_steps_its_clock_between_the_reopen_and_chronyd_coming_back (fc-agent, source order: offline, reopen, step, online). With the step moved back before the reopen it fails (offline=244 reopen=1409 step=596 online=1545).
A probe snapshot of a nested-profile VM: the one-shot logged system clock synchronized from host (stepped +0.878593 s) and no chronyc warning; the source read 0 ms off afterwards.

Contract: a snapshot's source comes back from snapshot create with its clock at the host's, whatever the VMM did to the clock during the pause, and with no chronyd correction pending for the pause. Downstream impact: every snapshot create and startup or pre-start snapshot that resumes its source. Each reopen after a pause carries one more argv pair; an older fc-agent ignores it.
On the arm64 nested (NV2) profile the Firecracker fork freezes the
guest's counters while a VM is paused, so `snapshot create` resumed the
source behind the host by the pause (1561 ms after a 1.6 s pause), and
chronyd slewed or stepped it back over the following seconds. The
default profile keeps the clock running through a pause (0 ms after the
same pause), so it was not affected.
- common.rs: every reopen after a pause, on Firecracker and Cloud
Hypervisor, goes through resume_paused_source, which reads the host's
clock and passes it as `fc-agent --resume-snapshot-network
--host-time-ns <ns>`. The reopen after a failed prepare (no pause yet)
passes none. The one-shot's stderr is logged at debug on success.
- snapshot_network.rs: resume_source_network steps the clock after
taking the boundary lock and before reopen_with, while the gate still
rejects chronyd's NTP polls, so chronyd never measures the lag and
keeps no correction for it; its daemon is not replaced.
- bootplan.rs: advance_system_clock is set_system_clock that never steps
back. The host's instant plus the time since the guest read it is a
lower bound on the present, so a forward step can only improve the
clock, and a source whose clock kept running is left alone.
- CLAUDE.md: a note under "SUSPENDING A VM DOES NOT DISTURB IT".
The pre-start snapshot of a non-NV2, non-GPU run resumes its source
through the same create_snapshot_core path, so it is covered too; the
NV2 and GPU pre-start paths restore instead and step through the
restore.
Tests:
- test_source_clock_matches_the_host_after_snapshot_create (new,
integration): a cold-booted nested-profile VM, once its clock agrees
with the host's, is snapshotted with the pause lengthened by 300 ms
(host failpoint), then sampled 20 times with host-bracketed reads.
Without the fix: 867 and 844 ms behind on both tries. With it: worst
2.4 ms.

Walkthrough
Snapshot resume now passes host time to the guest. The guest advances its clock when needed before reopening the network gate. Tests measure clock alignment after snapshot creation and exercise the existing clone-clock checks with shared sampling helpers.
Changes: Paused source clock synchronization
Layer / File(s)
Summary
Guest clock advance and resume ordering fc-agent/src/bootplan.rs, fc-agent/src/snapshot_network.rs, fc-agent/src/main.rs
The guest agent accepts optional host time and advances its clock only when the target is later. It performs the adjustment before reopening the network gate.
Host time handoff during snapshot resume src/commands/common.rs
Firecracker and Cloud Hypervisor snapshot paths pass host time when resuming a paused source. The shared guest-command runner returns output and reports execution or nonzero-exit errors. Recovery before a pause retains the network-only command.
The integration tests measure source-clock offset after snapshot creation and use shared sampling helpers. The documentation describes the resume behavior and names the tests.

Merge Risk: Low · previous review 6e585
The clock synchronization change looks sound. The new test leaves a snapshot behind after each run, which is a small cleanup fix and not a merge blocker.

⚠️Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.
Allow workload reconnects before stepping the source clock.
If the clock step expires a workload lease, the workload can reconnect before reopen_with(&gate) runs. The still-closed OUTPUT gate rejects that new connection with a TCP reset. The repository documents this failure mode for a clock step on the clone path. Open new TCP egress before the source step, but keep NTP blocked until the step completes. (raw.githubusercontent.com)

With the step before the reopen, a workload timer on CLOCK_REALTIME that
the step expired could reconnect while the gate's OUTPUT half still
answered new TCP with a reset. resume_source_network now takes chronyd
offline (`chronyc offline`) while the gate still rejects its polls,
opens the gate, steps the clock, then brings chronyd back online and
asks for a burst. chronyd still cannot measure the pause's lag, and a
reconnect the step causes goes through an open gate.
- snapshot_network.rs: a chronyc helper (absolute path, fails unless
chronyd accepted the command); the burst is awaited, since a task
spawned by the one-shot dies with its runtime when it returns.
- the_source_steps_its_clock_between_the_reopen_and_chronyd_coming_back
replaces the step-before-reopen pin. With the step moved back before
the reopen it fails (offline=244 reopen=1409 step=596 online=1545).
- test_source_clock_matches_the_host_after_snapshot_create deletes its
snapshot.
A probe snapshot of a nested-profile VM logged "stepped +0.878593 s"
from the one-shot with no chronyc warnings, and read 0 ms afterwards.

RED-VERIFIED: the_source_steps_its_clock_between_the_reopen_and_chronyd_coming_back. Accepted: with the step before reopen_with, a workload timer on CLOCK_REALTIME that the step expired could reconnect while the OUTPUT half still reset new TCP. Fixed in abb6079 as suggested: chronyd goes offline (chronyc offline) while the gate still rejects its polls, the gate opens, the clock steps, then chronyd comes back online with a burst. The pin asserts offline < reopen < step < online and failed with the step moved back before the reopen (offline=244 reopen=1409 step=596 online=1545); it passes on abb6079. test_source_clock_matches_the_host_after_snapshot_create still passes (worst sample 2.4 ms).
