Promote MetaPathways 4.0.1 from dev to main. Release containers bundle an unlicensed dependency rootfs for private nested Pathway Tools builds; inherited build mounts are isolated and vendor HTTP retries are bounded. Updates version, provenance, tests and documentation.
Feature validation passed: https://github.com/hallamlab/MetaPathways/actions/runs/38017485055 (Conda package and workflow tests; Docker and SIF builds/integration). Local licensed checks passed nested build/startup/BLAST validation and complete tiny-sample PGDB inference/export/archive. No licensed software or data are committed. The production merge will receive its own release validation before Anaconda/Quay uploads; GitHub release and Zenodo publication remain disabled.
