NCIt Alignment report is not generated #85

When executing the alignment report on http://127.0.0.1:8081/ncit-alignment/, the report is never generated.

Since the pipeline runs in a background thread tied to the Flask process, and the app has clearly been restarted since then (both currently-running python app.py processes started well after that date — one Wed 1PM, one Thu 9AM), the thread/subprocess that owned job #2 is long dead. But nothing ever caught that and flipped the row to failed, so it sits there forever as "in flight."

That means every click of "Start Alignment Run" hits the 409 guard and is blocked — and because the page auto-resumes polling on load for any non-terminal job (ncit_alignment.html:168-169), the UI just shows an eternally-stalled progress bar instead of surfacing the real problem, which is why it looks like "clicking Start does nothing."
