Summary

The private keys of eight eMudhra intermediates were compromised, and each intermediate has two certificates: one under emSign ECC Root CA - G3 and a Sectigo cross-sign under AAA Certificate Services (advisory). Mozilla has since also dropped emSign ECC Root CA - C3 and emSign Root CA - C1. #3435 deselected only G3. With the archive's newest ca-certificates installed, the system stores still ship:

Image Still in the store
Ubuntu 20.04 (fuzz image base) G3, C3, C1 and AAA (Comodo_AAA_Services_root)
Ubuntu 24.04 (CI runner) C3, C1
Debian 13 (production and OSS Scanner images) C3, C1

So the fuzz image still trusted the AAA path.

scripts/distrust_ca_roots.sh marks all four ! in /etc/ca-certificates.conf, rebuilds the store with update-ca-certificates --fresh, and checks that each .pem is gone. A ! entry survives later upgrades of the package. A root the package has already dropped has no entry, so the script leaves it alone, and a second run changes nothing.

It now runs in:

  • Dockerfile: the builder and runtime stages, after the ca-certificates upgrade. The LLM clients verify TLS against the runtime store through httpx2's truststore context.
  • .clusterfuzzlite/Dockerfile: in place of the G3-only sed, before anything is fetched.
  • .oss-scanner/Dockerfile: a new step that upgrades ca-certificates and runs it. curl (rustup), cargo and go fetch through this store.
  • ci.yml, unlocked-wheel job: in place of the G3-only step, before pip.

Tests

codebase_rag/tests/test_build_tls_trust.py:

  • The script must list all four roots, mark them !, and rebuild the store after marking them.
  • Every Dockerfile stage that upgrades ca-certificates must run the script after that upgrade, in the same RUN, from a COPY earlier in the stage. All three images must have such a stage.
  • The fuzz image and the unlocked-wheel job must run the script, not just copy it in, before the first fetch: pip under any of its names, curl, cargo, go fetching modules, or uv building or syncing.

Negative tests:

  • test_a_script_that_leaves_a_root_trusted_is_rejected: AAA missing, a near-miss root (G2), no rebuild, a rebuild before the roots are marked, no !.
  • test_a_stage_that_upgrades_without_distrusting_is_rejected: the upgrade alone, the script before the upgrade, the script never copied in, a near-miss script name, a second stage that skips it.
  • test_a_fetch_from_a_store_that_still_trusts_the_roots_is_rejected: the upgrade alone, the script after pip, a near-miss script name, the script copied but not run, a crate build before the script, and pip3 install, pip3.12 install or go mod download before it.

Red, then green: with the checkers stubbed to accept everything, every negative case failed on its assertion. With the real checkers and the old files, the repository checks failed: no script, no store upgrade in the OSS Scanner image, and only G3 deselected in the fuzz image and the CI job. After the fix, everything passes, including test_rust_extension_packaging.py and test_fuzz_harnesses.py. Reverting each fix line on its own turns exactly the expected test red.

Verification

The script was run in Docker with the newest ca-certificates installed, using curl on the system store against the advisory's test hosts:

  • ubuntu:20.04: dv-g3b-emudhra and dv-g3b-aaa-emudhra connect before the script and are refused after it. The G3, C3, C1 and AAA .pem files are gone, and emSign Root CA - G1 is kept.
  • ubuntu:24.04, the pinned python:3.14-slim and python:3.12-trixie: C3 and C1 are removed. Both hosts are refused before and after.
  • A second run changes nothing and exits 0. The control host emudhra.we-have-a-problem.com connects throughout.

Not covered

  • The CI step on a real runner is exercised by this PR's own CI run.
  • pip 26.2.2, the newest release, vendors certifi 2026.10.19, which still has C3 and C1. Neither root is in the compromised chains.

Summary by CodeRabbit

  • Security

    • Updated certificate trust settings across build and runtime environments to distrust four certificate roots. Connections relying on certificates issued under those roots may no longer be accepted.
    • Applied these settings before dependency downloads and other network activity in supported build environments.
  • Bug Fixes

    • Improved SQL reference indexing for event-trigger statements, preserving call relationships and their source locations when those statements are excluded from isolated SQL parsing.

Walkthrough

The change adds a script to deselect four CA roots and rebuild the certificate store. Image build stages and the unlocked-wheel CI job run the script before dependency fetches. SQL DDL reference extraction now reads original source text when available, with a fallback to the parse-tree text.

Changes: CA Root Distrust

Layer / File(s) Summary
Root distrust policy and checks
scripts/distrust_ca_roots.sh, codebase_rag/tests/test_build_tls_trust.py
The script deselects four named roots, rebuilds the certificate store, and checks that their PEM files are absent. Tests check the root list, deselection, and rebuild.
Certificate-installing image stages
.clusterfuzzlite/Dockerfile, .oss-scanner/Dockerfile, Dockerfile, codebase_rag/tests/test_build_tls_trust.py
Image stages copy and run the script after installing or upgrading ca-certificates. Tests check that applicable stages copy and run the script in the required order.
Distrust before dependency fetches
.github/workflows/ci.yml, codebase_rag/tests/test_build_tls_trust.py
The unlocked-wheel job runs the script before wheel construction. Tests check that it runs before the first detected fetch.

SQL DDL Source Recovery

Layer / File(s) Summary
Source-backed DDL reference extraction
codebase_rag/parsers/call_processor.py, codebase_rag/tests/test_sql_ddl_routine_references.py
DDL reference scanning reads the active source file using the root node’s byte span when available. It falls back to root_node.text if the file cannot be read or the source is too short. A regression test checks the event-trigger CALLS reference.

Explanation

The title names the main change: deselecting every distrusted eMudhra root in the image and CI certificate stores. The changeset adds scripts/distrust_ca_roots.sh that marks four roots (G3, C3, C1, AAA) as distrusted, and wires it into the Dockerfiles and ci.yml. The title is specific and matches the primary intent. It is a Conventional Commits title, as the template asks.

Full details: Description check

Explanation

The description follows the template. It has a Summary with the rationale and the affected images, and a Test Plan with unit, negative, and Docker verification details. It lists files changed and a dependency merge order. The Demo section is absent, and the Type of Change and Related Issues sections are not filled in. The Summary is long for the 1-3 bullet guidance. These gaps are non-critical.

Building the cgr-graph-rs wheel runs cargo, which downloads crates through
the runner's system store, so the deselection moves ahead of both wheel
builds. The check now requires the script before the first fetch (pip,
curl, cargo, uv build or sync) rather than the first pip install, which
also covers all three images; comment lines are not fetches.

Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

Detect pip3 install before selecting the first fetch.

If a build runs pip3 install, then runs the distrust script, then runs pip install, _FETCH selects the last command as the first fetch. The ordering check passes even though pip3 fetched dependencies before the roots were distrusted. Include supported pip executable names in the fetch matcher and test this order. As per path instructions, “Only comment on critical, major, or high-severity issues”; this false pass defeats the build trust check.

The ordering check took the first `pip install` as the first fetch, so
a build that ran `pip3 install`, `pip3.12 install` or `go mod download`
before distrust_ca_roots.sh passed it. Match pip under its versioned
names and go's module-fetching subcommands too.

@coderabbitai The pip3 install finding on test_build_tls_trust.py lines 198-200 is fixed in 9fae8d3. _FETCH now matches pip, pip3 and pip3.N, and also go build|get|install|mod download, since the scanner image fetches go modules. New negative cases pip3-first, pip3.12-first and go-first fail without the change.

Unit Tests (macos-latest, py3.13, shard 2/2) fails on 226b740 with 12 failures in test_sql_ddl_routine_references.py. The failure comes from main, not this PR.

- # clause; no node spans it when the statement did not parse.
-        text = root_node.text
+ # clause; no node spans it when the statement did not parse. The
+ # DDL is read from the file, not the tree: a tree re-parsed one
+ # statement at a time (issue #3180) has blanked every statement the
+ # grammar cannot parse, and those are most of the DDL clauses.
+        text = self._call_file.read_bytes()
         if not text:
             return
         self._site_node = None
         module_spec = (cs.NodeLabel.MODULE, cs.KEY_QUALIFIED_NAME, module_qn)
-        row, col = root_node.start_point
- for reference in ddl_routine_references(text, row, col):
+        for reference in ddl_routine_references(text):

With the patch, root_node is no longer used in that method. This shard will stay red on any head that includes #3251 and #3254 until the fix lands on main or is carried in here. Nothing is pushed to this branch from here, since its owning session is replacing 226b740 with a rebase.

…d parse

The statement-isolated SQL parse (#3180) blanks each statement that fails
on its own, and tree-sitter-sql fails on CREATE AGGREGATE, CAST, OPERATOR,
EVENT TRIGGER, FOREIGN DATA WRAPPER and LANGUAGE. The DDL scan (#3181) read
the recovered tree's text, so once a file needed recovery those clauses
were gone and their routines lost every CALLS edge. Each branch passed
alone; on main, 12 tests in test_sql_ddl_routine_references.py fail. The
scan now cuts the root's span from the file as written, which the
recovered copy keeps byte for byte.

The red Unit Tests (macos-latest, py3.13, shard 2/2) and Unit Tests (windows-latest, py3.13, shard 2/2) failures are not caused by this PR. main at 407805a fails the same 12 tests in test_sql_ddl_routine_references.py.

Two SQL merges conflict:

Each branch passed on its own.

Ported fix: 6b676aa, also on claude/great-dijkstra-pkztp0 on top of main. The scan now reads the file as written. The recovered copy keeps every byte offset, so positions don't change. It adds a regression test that fails without the fix.

Unit Tests (windows-latest, py3.12, shard 2/2) fails on 6b676aa with a single failure: test_embedded_graph_native.py::TestGraphVersion::test_seconds_left_follows_the_running_deadline, assert 60.00000000000006 <= 60. The SQL DDL tests pass in this shard now. The failure is not from this PR, which doesn't touch embedded_graph. The same shard passed on 9fae8d3.

  • Root cause: seconds_left() returns at - time.monotonic(), where at = time.monotonic() + 60. If the clock hasn't advanced between the two reads, the result is (t + 60) - t. On Windows Python 3.12, time.monotonic() advances only in coarse ticks, so this case is likely. When t + 60 crosses a power of two, it rounds to the coarser spacing and can land up to half a unit in the last place of t above the exact value. So the test fails only when the clock reading is within 60 s below a power of two. Here the reading was about 1000 s: runner uptime, inside the 964–1024 s window.
  • No fix exists yet. Proposed patch: allow for the rounding in the test (codebase_rag/tests/test_embedded_graph_native.py:141). The function's result is fine for its callers.
-            assert 0 < left <= 60
+            # (t + 60) - t can round up past 60 when the clock has not
+ # ticked between the two reads and t + 60 crosses a power of two.
+            assert 0 < left <= 60 + 1e-6

I'll re-run the shard once the rest of this CI run finishes. Nothing is pushed to this branch from here.

SonarCloud Code Analysis fails its quality gate on 6b676aa: 69.2% coverage on new code, against the required 80%. Unlike the two failures above, this one belongs to this PR. The new code is CallProcessor._sql_source_text from 6b676aa: 13 new lines, 4 uncovered. The uncovered lines are its three fallbacks to the tree's text (lines 3175, 3178–3179 and 3181): no file being walked, an unreadable file, and a file shorter than the tree.

A test that covers all three, for codebase_rag/tests/test_sql_ddl_routine_references.py. Locally all 29 tests in the file pass, coverage no longer reports those lines as missed, and ruff check and format are clean:

 from pathlib import Path
+from types import SimpleNamespace

 ...
+@pytest.mark.parametrize(

+    ids=["no-file-being-walked", "file-gone", "file-shorter-than-the-tree"],

+ # Negative: with no file being walked, an unreadable file, or a file
+ # changed since the parse, the tree's own text is what the DDL scan reads.
+ source = b"CREATE TRIGGER t AFTER INSERT ON items EXECUTE FUNCTION touch();\n"
+    parsers, _ = load_parsers()
+    root = parsers[cs.SupportedLanguage.SQL].parse(source).root_node
+    path = tmp_path / "gone.sql"
+    if file_text:
+        path.write_text(file_text, encoding="utf-8")
+ walker = SimpleNamespace(_call_file=None if file_text is None else path)
+    assert CallProcessor._sql_source_text(walker, root) == root.text  # type: ignore[arg-type]

It goes after test_ddl_a_statement_isolated_parse_blanks_still_references_its_routine. Nothing is pushed from here, so this is for the session that owns the branch to carry in its next push.

On 6b676aa, the SQL shards that failed before now pass. The one red job, Unit Tests (windows-latest, py3.12, shard 2/2), is not caused by this PR. It is test_embedded_graph_native.py::TestGraphVersion::test_seconds_left_follows_the_running_deadline (assert 60.00000000000006 <= 60), which fails at random on Windows with Python 3.12 on any branch:

  • That Python's monotonic clock ticks every 15.6 ms, so Deadline.after(60) and seconds_left() usually read the same value. left is then (now + 60) - now.
  • That is exactly 60 unless now + 60 crosses a power of two and rounds up.
  • A fresh runner's clock counts from boot, so a few minutes in (now between 196 and 256) about a quarter of readings overshoot.

Fix: 6d9f94c on claude/great-dijkstra-pkztp0 freezes the clock at such a reading. It doesn't change any non-test code.

The plan is to rerun the failed job once this run completes. Pushing the fix now would cancel the 10 jobs still queued since 22:58. If the rerun fails again, I'll port the fix here.
