fix(sync): retire the incomplete-run markers of runs a full rebuild supersedes - #3496
Stuck markers get cleared. A full rebuild now clears the incomplete-run markers of runs it supersedes. Until now nothing removed a marker that an MCP server's run left after its first write. Each registry marks under its own uuid4 run id and clears only that id. cgr start --update-graph clears only CLI_SYNC_RUN_ID. Recovery deletes only writing=false markers. So when that process died, the marker stayed for good. Until then the project was refused by the MCP server's reads and scoped re-ingests, by cgr rename and cgr change-signature (fix(cli): refuse rename and change-signature over a partial graph, and mark their own re-ingest #3493), and was listed as interrupted in cgr status, whatever re-sync the user ran.
How a rebuild finds them.cgr start --update-graph, and the MCP server's update_repository and index_repository, read the other runs' writing markers for the project before they mark (CYPHER_STRANDED_RUN_IDS). A run counts as stranded only once the process its marker names has provably exited on this host. The checkout's sync lock is not enough: it keeps out only this checkout's writers under this CGR_HOME, and a run of the same project name from another checkout or CGR_HOME may still be writing.
Markers name their process. The MCP server's and cgr check's marks now record owner_host and owner_pid (CYPHER_MARK_RUN_INCOMPLETE), as the CLI sync's already do. sync_guard._stopped_run applies the rule cgr delete-project already uses for the CLI sync's marker. A marker is kept if it comes from a live process (this one included), from another host, or names no process.
Linux only. The check runs only where process_owner.process_table_identified() holds: the boot id and the pid namespace can both be read, so the host's name cannot also be another machine's or another container's. On macOS and Windows that name is the hostname alone, so a full sync retires nothing there, and those markers stay as they did before this PR.
Forced rebuild, then retirement. When there are any, the sync and update_repository force a full re-index, because an incremental run would skip unchanged dependents that a stopped re-ingest may have deleted, as cgr watch's _marked_run already reasons. index_repository deletes the project first, so it rebuilds anyway. Once the run has committed and cleared its own marker, it deletes each of those markers, but only while it still names the exited process (CYPHER_RETIRE_STRANDED_RUN). That compare matters because the CLI sync's run id is shared, so a CLI writer that started since has re-marked it under its own process. A failed retire only logs, and the next full sync retries.
Not cleared:
A marker from before run ids existed stays put, as CYPHER_CLEAR_LEGACY_PROJECT_INCOMPLETE already leaves it.
So does one an MCP server from before this PR wrote: it names no process, so nothing can show that its run has stopped.
A writing=false marker is not cleared either: its run never changed the graph, and the MCP server already recovers it.
No marker is cleared on macOS or Windows (see above).
Demo
No user-visible change apart from the recovery working: the stuck marker goes away after cgr start --update-graph. Without a live Memgraph to record it against, test_status_syncs_from_graph.py::TestAFullSyncRetiresRunsItSupersedes runs the real cgr start --update-graph and cgr status against its in-memory Memgraph. With a writing=true marker from an MCP run whose process exited, cgr status lists the project as (sync interrupted or in progress -- re-run if no sync is active). After one full sync the marker is gone and the project shows its last sync time.

Follows up the Codex P1 "Clear superseded markers after a full rebuild" on #3493. That PR makes the two CLI edit commands honour the same marker, so they inherited this dead end; the PR author asked for the fix as a separate PR. This PR is against main and does not depend on #3493.
Test Plan
Unit tests pass: the 92 test files that touch the markers, the sync, the lock, the MCP update paths, cgr check or the process identity give 2988 passed, 6 skipped. An earlier full run of the 432 files touching the sync or GraphUpdater had one failure, test_go_implicit_interfaces. It also fails on a clean main here, because this container's Go 1.24 cannot build its helper.
a sync over a run whose process exited reads it before marking, runs with force=True, and retires it, with that process's host and pid, after its own clear;
with nothing stranded it stays incremental (force=False) and retires nothing;
a run from a live process, this process, another host, or one that names no process is left alone, and the sync stays incremental;
a sync that stops short retires nothing.
test_status_syncs_from_graph.py::TestAFullSyncRetiresRunsItSupersedes, through the real CLI on the in-memory Memgraph:
a crashed MCP run's marker goes with the next full sync, and cgr status stops listing the project as interrupted;
a failed sync keeps that marker;
a writing=false marker is left to its own recovery;
a run whose process still runs, or that names no process, keeps its marker;
only the synced project's runs are retired.
test_stranded_run_markers.py:
update_repository over a run whose process exited forces the rebuild, reads with its own run id excluded, and retires after its clear;
the server's marks name its process;
a run whose process still runs is left alone, and with nothing stranded the update stays incremental;
a failed update or re-index retires nothing, and index_repository retires after its clear;
helper cases:
only the runs whose process exited are stranded;
an unreadable store strands nothing;
an empty list writes nothing;
a failed retire doesn't raise;
each retire compares the process the marker named;
where the process table cannot be told apart, nothing is stranded.
test_process_owner.py: a host name without both its boot id and its pid namespace identifies no process table; Linux identifies its own.
test_check_isolation_marker.py now expects cgr check to mark through CYPHER_MARK_RUN_INCOMPLETE. The tests that expect a retirement patch the process table as identified, so they hold on the macOS and Windows CI runners. With it forced false for the whole run, only the Linux-only test fails. Three existing test doubles of GraphUpdater.run now accept the force keyword. With the process check removed from _stopped_run, seven of the new tests fail.
ruff check, ruff format --check, and ty check codebase_rag evals --exclude codebase_rag/tests/ are clean, apart from the optional torch/qdrant_client/pymilvus/numpy/transformers imports this environment does not install. generate_readme.py reports no drift.
Not covered here:
cgr start without --update-graph (the watcher's first scan) does not retire other runs' markers.
A marker from a run on another host, or in a container with its own pid namespace, is kept, because its process cannot be checked from here. A full sync run where that process ran, on the same Linux host or in the same container, retires it once the process has exited.
Repository syncs through the command line and MCP now detect incomplete updates left by stopped processes on the same machine. When a stopped process is confirmed, the next sync performs a full rebuild and clears its marker only after a successful update.
Markers are retained when a process may still be active or cannot be verified, or when an update fails. Process verification is available on Linux; markers may remain on macOS and Windows.

Run-specific markers store owner host and PID. Helpers find markers for stopped processes on the local host and retire them only when stored owner details match. Tests cover marker filtering, retirement, and process-table identification.
The CLI checks for stranded runs before marking its sync, forces a rebuild when it finds any, and retires them after clearing its marker. Tests cover eligible and ineligible runs and updater failure.
MCP rebuild and marker retirement codebase_rag/mcp/tools.py, codebase_rag/logs.py, codebase_rag/tests/test_stranded_run_markers.py, codebase_rag/tests/test_status_syncs_from_graph.py, docs/guide/realtime-updates.md
MCP indexing and updates check for stranded markers and retire them after clearing the current marker. Updates force a rebuild when markers exist. Tests and documentation cover sync outcomes and marker conditions.
