Summary

Three small README/CI changes bundled together so they land in one merge:

  1. Demo notebook links. Each registered tool now has an executed demo.ipynb committed to its own repo. The skeleton README links to the GitHub-rendered URLs (no berdl auth needed to read them). Hub paths kept as a "to run it yourself" pointer.
  2. Drop the recently-closed handoffs list. The closed-image-fix paper trail is clutter once it's all in CTS; live history stays in git log and on the closed issues.
  3. Disable the broken auto-build trigger on the Docker workflow. The skeleton's Dockerfile is a placeholder (FROM replaceme/tool:version), so every push, PR, or release was triggering a build that failed with pull access denied. Switched the workflow to workflow_dispatch: only and left the push/pull_request/release triggers commented in place so copies of this repo can re-enable them in one edit after replacing the placeholder. Folded in from the now-closed ci: disable auto-trigger Docker workflow on the skeleton repo #9.

Test plan

  • README renders cleanly.
  • All four per-tool demo PRs are open (cdm_mmseqs2#1, cdm_kofamscan#1, cdm_bakta#1, cdm_psortb#1); the README links resolve once those merge.
  • After merge: no further Docker auto-build runs on push/PR.
  • After merge: confirm workflow_dispatch still works for ad-hoc testing if ever needed.

Each registered CTS tool has a demo notebook on hub.berdl.kbase.us that
walks through submit, poll, and consume against shared test inputs. Link
them so they are discoverable as part of the tool build/deploy process,
and so anyone wrapping a new tool can copy the closest one as a starting
template.

The hub URLs required berdl auth and a username swap. The committed copies
in each tool repo render directly in GitHub for any reader, which is what
the build/deploy reference flow needs. Hub paths kept as a "to run it
yourself" pointer.

It only mattered while the early image fixes were in flight; once they're
all in CTS the list is just clutter and someone reading the README does
not need a paper trail of obsolete iterations. Live history stays in the
git log and on the closed issues themselves.

The skeleton's Dockerfile is intentionally a placeholder
(FROM replaceme/tool:version), so every push/PR/tag triggered a build
that failed on the docker.io pull. Switch the workflow to
workflow_dispatch only and leave the push/pull_request/release blocks
in place but commented, so copies of this repo can re-enable them in
one edit after replacing the placeholder FROM line.
