fix(build): move uv, pip and pypi-publish past the emSign root distrust - #3435
emSign ECC Root CA - G3 has been removed from certifi (2026.10.18) and from Debian's ca-certificates (20250419+deb13u1) after a security incident with intermediates under it. uv.lock already resolves certifi 2026.10.19 (#3416). Several build and release tools carry their own trust store, though, and still trusted it:
Where
Before
After
publish.yml: PyPI upload and attestations
pypa/gh-action-pypi-publish v1.14.2, which bundles certifi 2025.8.3 and sigstore 4.5.0
v1.14.3, which bundles certifi 2026.10.19 and sigstore 4.5.1
Dockerfile: uv stage
uv:0.13@sha256:4a1f…, which is uv 0.13.1
uv:0.13.5@sha256:32a7…
Dockerfile: base of both stages
python:3.14-slim built 2026-10-06, ca-certificates 20250419
built 2026-10-21, ca-certificates 20250419+deb13u1. Both stages also name ca-certificates in apt-get install, which upgrades the store at build time whatever snapshot the pin points at
.clusterfuzzlite/Dockerfile
uv 0.12.10. The bundled pip installs atheris and pyinstaller, and build.sh installs the project with it
uv 0.13.5, SHA-256 checked. pip 26.2.2 is installed first from a SHA-256-pinned wheel. emSign ECC Root CA - G3 is deselected in the system store, because Ubuntu 20.04's newest ca-certificates (20240203~20.04.1) still ships it
.oss-scanner/Dockerfile
pip install uv==0.13.5, run by the base image's pip
uv copied from the pinned ghcr.io/astral-sh/uv:0.13.5 image
ci.yml: unlocked-resolution job
the venv's bundled pip upgrades itself from PyPI
emSign ECC Root CA - G3 is deselected in the runner's system store. Then pip 26.2.2 is installed from a SHA-256-pinned wheel and upgraded to the newest release
The runtime image matters beyond the build. anthropic, openai and pydantic-ai-slim use httpx2, whose default SSL context comes from truststore. They therefore verify TLS against the container's system store, not against certifi.
pip does the same. Its SSL context comes from truststore, which uses the system store, and certifi is loaded on top (pip/_internal/cli/index_command.py in 26.2.2). So a fixed pip still trusts the root for as long as the system store holds it. Where pip fetches, the root is therefore deselected in /etc/ca-certificates.conf and the store is rebuilt with update-ca-certificates --fresh. The step then checks that the root's .pem is gone. If the installed package has already dropped the root, the step changes nothing.
Tests
codebase_rag/tests/test_build_tls_trust.py runs a checker function for each rule over the repository's build files. Each checker is also tested against text it must reject:
uv pins (image tag, ARG UV_VERSION, uv==) must be an exact release at or above 0.13.4. A minor tag such as 0.13@sha256:… is rejected because the pin does not show the patch level.
In a build image and in the unlocked-resolution step, the first pip install must install pip 26.2.2 or later from a files.pythonhosted.org wheel URL that carries #sha256=.
Every Dockerfile stage that runs apt-get install must name ca-certificates among that command's arguments. The match is on the whole token, so ca-certificates-java does not count, and neither does the name inside a path later in the same RUN.
Every pypa/gh-action-pypi-publish use must be pinned to a commit SHA, with a version comment at or above v1.14.3.
Wherever a build image or the unlocked-resolution job runs pip, emSign ECC Root CA - G3 must first be deselected in /etc/ca-certificates.conf, and the store rebuilt, before the first pip install.
Negative tests:
test_a_uv_pin_below_the_floor_is_rejected: image, COPY --from, minor-tag, ARG and uv== cases.
test_a_pip_that_is_not_bootstrapped_first_is_rejected: an unhashed upgrade, a URL with no hash, a version below the floor, and a bootstrap that is not the first install.
test_a_stage_that_skips_ca_certificates_is_rejected: a runtime stage that skips it, a near-miss package name, a continued line, and the name appearing only inside a path (/etc/ca-certificates.conf) in the same RUN.
test_a_vulnerable_or_unverifiable_pypi_publish_is_rejected: a version below the floor, a missing version comment, and a ref that is not a SHA.
test_pip_on_a_store_that_still_trusts_g3_is_rejected: only upgrading the package, deselecting after pip, deselecting without a rebuild, a near-miss root (C3), and deleting the .pem instead of deselecting.
Red, then green:
With the checkers stubbed to accept everything: 19 failed, all of them assertion failures in the negative and boundary tests.
With the real checkers and the old build files: 6 failed. These are the repository checks, and each failure names the stale pin.
After the fixes: 91 passed. That covers this file plus test_rust_extension_packaging.py and test_fuzz_harnesses.py, which also read these build files.
Second round, for the system-store deselection: with the checker stubbed, the 5 negative cases failed. With the real checker, the fuzz-image and unlocked-job tests failed. After the fix, everything passed.
Reverting each fix on its own turns exactly the expected test red, 12 mutations in all.
Verification
The uv image digests were resolved on ghcr.io: 4a1f3666… is 0.13.1, and 32a7bb39… is 0.13.5, the current 0.13 tag.
The SHA-256 of the uv 0.13.5 tarball matches the release's .sha256 file. The SHA-256 of the pip 26.2.2 wheel matches PyPI's.
pip 24.2, the oldest bundled pip these builds run, refuses pip @ <url>#sha256=<wrong> with "THESE PACKAGES DO NOT MATCH THE HASHES" and installs the wheel when the hash is correct.
Docker check: the old python:3.14-slim pin ships four emSign roots. Running apt-get install ca-certificates on it leaves three, and so does the new pin as shipped. In both cases the missing root is emSign ECC Root CA - G3, the same root certifi 2026.10.19 dropped.
Docker check of the Ubuntu archives: the newest ca-certificates for 24.04 (20260816ubuntu0.24.04.1) no longer has the root, but the newest for 20.04 (20240203~20.04.1) still does. The deselect snippet removes the root from the 20.04 bundle and its .pem. On 24.04 it changes nothing and exits 0.
Not covered
No offline test can check the base image digest itself; the Docker check above covers it.
The publish test reads the action's version comment, which Dependabot rewrites together with the SHA. A hand edit that changes the SHA but not the comment is not caught.
Images published before this change were built on the old pins. The next release rebuilds them, and the new base layer invalidates the GHA layer cache.

Summary
Updates build and release tools to versions intended to remove trust in the distrusted emSign root.
Build images and the runtime container use updated TLS trust sources.
Fuzz builds and unlocked-resolution CI replace bundled pip before fetching packages.
Both PyPI upload jobs use the updated publishing action.
No actionable issues were found. This was a static review; tests and container builds were not run.
Known limits acknowledged by vitali87: offline tests cannot verify base-image digests, and the publish check cannot detect a manually mismatched action SHA and version comment.
Assert the trusted commit, not only the SHA format.
pypi_publish_problems accepts any lowercase 40-hex ref with a v1.14.3 comment. A different action commit could therefore pass both the fixture and repository-wide checks. Compare the ref with the trusted v1.14.3 commit and add a wrong-commit fixture. Update that expected SHA with future action upgrades.

On CodeRabbit's outside-diff finding for codebase_rag/tests/test_build_tls_trust.py ("Assert the trusted commit, not only the SHA format"): no change.
The test keeps the PyPI upload on an action release that bundles the fixed certifi and sigstore, and it reads that floor from the version comment. The SHA and its comment sit on one line, which Dependabot rewrites as a unit. So a mismatch between them would take a hand edit of that line.
A deliberate swap to a different commit would also update a pinned constant in the test, so pinning 7245906fb61fa33a13554f9d5fb856fe61758086 there would not stop it. What the pin would do is fail CI on every legitimate bump of the action until someone edits the constant by hand.
The remaining gap is stated in the docstring of test_every_pypi_upload_uses_a_fixed_action and under "Not covered" in this PR's description.
